Don’t use the default pen for final line art. Go to Brush > Brush Shape and change it to Simple Circle. Then set:

If your hands are shaky, SAI 2 is famous for fixing that. Look at the top of the screen for the Stabilizer dropdown (it usually defaults to "3" or "5"). Click and drag on canvas
